The initial affiliation occurred in 1992 when the Military College of Signals (MCS) became the first college associated with NUST. The university received its charter in 1993, leading to the incorporation of the College of Electrical and Mechanical Engineering (CEME) and the Military College of Engineering (MCE) into the institution.

In subsequent years, NUST expanded its reach. In December 1994, the College of Aeronautical Engineering (CAE) joined as a constituent, followed by the Pakistan Navy Engineering College (PNEC) in November 1995. A significant development took place in September 1997 when all constituent colleges were upgraded, and Master of Science (MS) programs were initiated at the College of Aeronautical Engineering (CAE). The year 1998 saw the commencement of MS programs at the Pakistan Navy Engineering College (PNEC), coinciding with the introduction of the Bachelor of Dental Surgery program at the Army Medical College (AMC).

In the subsequent year, 1999, both CEME and CAE achieved ISO 9001 Certification, underscoring their commitment to quality. The School of Electrical Engineering and Computer Sciences (SEECS) was inaugurated in Islamabad, contributing to the university's diverse academic offerings. Simultaneously, the NUST Business School (NBS), formerly known as NIMS, was established.

Adding to its academic prowess, the School of Mechanical and Manufacturing Engineering (SMME) emerged as a prominent institution, renowned for its competitiveness in the field of engineering.
